I think that it might not be ready for the 2.6 yet. It went smoothly, but I upgraded from the last recent WP upgrade. Someone one advised to disable all plugins manually before using the upgrade plugin. Had you done that? I had been lazy about 2.5, which could have also caused part of the Automatic Upgrade issue. When I used the Automatic Upgrade plugin, it just wouldn't go past the database step.
